The run command keeps list last commands or any filename used i.e commands, filenames, features etc . The used commands filenames etc are in most recently used list(MRU). So to delete the run command history first you need to locate RUNMRU.
Go to windows registry and point to the following key
HKEY_CURRENT_USER\ Software\ Microsoft\ Windows\ CurrentVersion\ Explorer\ RunMRU\
By opening the Registry Editor you can go to the registry key and right-click on the command you wish to remove and delete it. Close the Registry Editor and restart your computer to take the effect, and the list will be changed.
